I think you are always going to run into problems as most apps store user data in plain text. Even if encrypted as soon as you decrypt your data is going to be processed by the Windows Defender, rendering encryption useless. I personally only see three options here: switch over to Linux, disable the Windows Defender or the use of a web-based note taking app like CryptPad.
