With restic (https://github.com/restic/restic) you can make a encrypted repository in which the files are compressed and deduplicated. Then you can search inside the repo via cli for filename or can mount a snapshot to your filesystem ( im not sure if this feature is linux only... ). At the moment the file size of each repository file can at max. set to 128MB (via "--pack-size 128" parameter). Handling with this backup tool and external hosts i - at least for me - much easier if you use restic+rclone.
