Nope, the official installation method for steam on GNU/Linux isn't downloading through apt, but using the deb package on their website, which isn't broken at all. So if you're going to use a "not supported" installation method, why not just use the Flatpak? You have the peace of mind that you're system is not touched by steam or any of the games you install from it.
I think it might be better to use something like Conty for running Steam, but it might still cause issues. Still, none of those methods should mess each others, so you can have them all installed for a period and then see what works best for you.
