Emacs bindings as QMK layer(s)?
I've used mugur to create layouts for the corne and charybdis keyboards which might provide some inspiration. You can add keybindings, sequences and function calls (as text input) as needed. From the layouts you can see there is a mix of movement, strings and prefixes as single keys (e.g. M-x or C-c) which works well for me, and some less frequently used stuff in stacked layers. Since the keys are limited, you'll probably need to focus on how you use emacs and iterate through a few variations to find something that works well for you.
