Crkbd v3 with proton-c led issue
The stock PCBs will not work with Proton-C's. They need some modifications, I outlined them here - Proton-C Corne. Firmware also needs quite a bit of modifying.

Atmega32u4 flashing question
I'd say you need to short two pins on the Atmega when you connect it. Have a look at section "Flashing a Pro Micro" here: https://github.com/SamGowland/Gowla-Macro-Boards#Gowla-Macro-Board-V1
