Need help with releasing Upscayl on Flathub
No problem. I just noticed that I added - --device=all, which you probably don't need, so just replace that with - --device=dri. You can also build from source, and a good example is Joplin's packaging that also has a workflow to update the Node.js modules, that flathubbot doesn't handle currently. And you can also repackage a different type of binary release, like deb, tarball, or even AppImage. See these example: 1, 2, and 3.

Link programs installed via terminal with pop shop
Like /u/doc_willis said you can install the flatpak version from Pop Shop or run the command from here https://flathub.org/apps/details/net.cozic.joplin_desktop

Just switched from windows to Ubuntu
For Notes, I prefer Joplin, it's practically a drop-in replacement for OneNote and surprisingly faster and more feature-rich too, but if you prefer something simpler then I think Notejot and Standard Notes is pretty good too.

Evernote Beta Linux
You can try https://flathub.org/apps/details/net.cozic.joplin_desktop too It can import Evernote files apparently
-
An OneNote Offline option?
And the Flatpak to it.
-
How to use OneNote natively (small caveat) on Linux!
Joplin is available on every platform and if it's not in your repository you can get it as a Flatpak.

Joplin is now available as a flatpak on flathub
I just noticed it and haven't been able to find any announcements or the like anywhere so thought I would post about it here. Looking at the repository it's only been around about 2 weeks.

Packaging PySide6 In A Flatpak
I have something half-baked here. It's not complete, as I didn't have something to package and test with. As it pulls in the QtWebEngine app, it does have krb5 libs packaged.
What are some alternatives?
onenote - 📚 Linux Electron Onenote - A Linux compatible version of OneNote
PySide6-project-template - Unofficial opinionated project template to get started with PySide6 and QtQuick quickly without worrying about tooling.
upscayl - 🆙 Upscayl - #1 Free and Open Source AI Image Upscaler for Linux, MacOS and Windows.
io.qt.qtwebengine.BaseApp
xournalpp - Xournal++ is a handwriting notetaking software with PDF annotation support. Written in C++ with GTK3, supporting Linux (e.g. Ubuntu, Debian, Arch, SUSE), macOS and Windows 10. Supports pen input from devices such as Wacom Tablets.
