Basicaly after you done the previous steps, before ejecting the reader you just open your config file which is /Kobo/Kobo eReader.conf , find line [FeatureSettings] , and under it paste this ExcludeSyncFolders=(\\.(?!kobo|adobe).+|([^.][^/]*/)+\\..+) . It will prevent default reader(nickel) indexing the system files in koreader hidden folder as books.

Thanks! Seems like like https://github.com/Igalia/cog is the answer, being a launcher for WPE, and it also supports WebDriver which is a plus. No documentation for config options and it does have a toolbar by default, but otherwise it's pretty close.
