Which version of the app were you using? Because in v1.9 beta1 I'm going to pretty extreme lengths to make sure files are written properly on disk (https://github.com/fabiospampinato/atomically).

How to Write File-Based Tests With Real Files
I also wrote another helper package output-files that creates a whole file tree at once by passing an object. It's much easier than writing a lot of fs.writeFile calls to create many files.
What are some alternatives?
proper-lockfile - An inter-process and inter-machine lockfile utility that works on a local or network file system.
