comment-mark does exactly what you're describing to interpolate content into a markdown file using comments as placeholders. You'll have to write a script to inject what you want though but should be straight forward. Here's an example snippet:

My other suggestion to OP would be Zettlr, which can work with files outside its workspaces. It’s a little geeky, but no more so than Atom or Obsidian, and it’s a lot more powerful than something like Typora or iA Writer. And like Obsidian and Atom, it’s free.
Suggestions for private, secure, and open notebooks or PKMs that support bidirectional links?
