Not all .desktop files are being put in the "main menu"
Default awesome config doesn't parse .desktop files at all. Some deb based distributions modified it to use awesome-freedesktop but it's surely not an only way to get the application menu (there are stand alone apps like rofi). So first of all you should mention which way to create the menu are you using.

Can't install any app from AppCenter on eOS 7. Installing via "sudo apt get" from terminal works fine. Can anyone help me?
I've found the solution. This is known but somewhat closed issue with eOS Flatpak platform: https://github.com/elementary/flatpak-platform/issues/108.
