SteamLauncher
- Steam controller setup and launchbox

To get all these controllers to to play nice with each other on one pc took 5 seperate retroarch installs running independent from one another, usb hub with switches, wii u adapter, and a fancy frontend to tie all this mess together, haha. But without RetroArch...this would not be possible at all
I use the SteamLauncher plugin for Launchbox, because Steam is excellent for controller configs, and Retroarch sucks at it.

I made a proof of concept for running Epic Store Games from Steam Deck UI
You could look at using steam api interface IClientShortcuts instead of editing the shortcut file so steam doesnt need to be restarted. You can add/remove nonsteam games instantly etc. For example SteamLauncher plugin (c#) (https://github.com/lahma0/SteamLauncher) for LaunchBox does this. (Do note it does things a bit differently and uses one hidden shortcut for all games but you could create one for each game of course)

Steam > Big Box > Dolphin Issue
However, there is the excellent Big Box plugin SteamLauncher that you may be into. All the benefits of Steam's controller customization and social stuff while using Launchbox's... uh, launcher.

Is there a frontend like RetroArch, but that allows me to use my own emulators?
Sure, but it will be much better with Ice.

Planning to use the Steam Deck for emulation? Then you need to know about Steam ROM Manager
I used to use Ice for this very purpose on my old HTPC -- https://github.com/scottrice/Ice, but it appears to be a dead project. Glad to see this!

I made a proof of concept for running Epic Store Games from Steam Deck UI
https://github.com/scottrice/Ice Interesting project adds roms into Steam and downloads metadata. I believe it's able to parse and edit the shortcuts.vdf file to add the games into steam itself.
