Yes. You can choose exactly what you want to upload. The easiest way to do that is with a client program like Cyberduck (free) or Cloudberry Explorer ($).

Backblaze Product and Pricing Updates
The developers for Cyberduck have their source open on github (https://github.com/iterate-ch/cyberduck) but the app does ask for a donation whenever you close it. I've found this to be the most reliable and the ease of use is incredible for a layperson.
Only issue is that it's only available on Windows or OSX.

Which version of Cyberduck are you using? There was at least one bug associated with performance in Cyberduck 8.5.8 and 8.5.9. Since 8.6.0 isn't yet available, you might want to consider going back to 8.5.7.

You could try Cyberduck, I use it as a replacement for the Google Drive and Dropbox clients, it works with OneDrive as well.
