App to extend Virtual Desktops functionality
The only tool I know of, but haven't tried yet, is https://github.com/MScholtes/PSVirtualDesktop. With those cmdlets you should be able to modify your app links to start on certain desktops. Or write a script that starts all your apps on their respective desktops.

Scripting to launch a default configuration of virtual desktops and applications
I haven't done any of this with Powershell, but I've done a bit with Python. Maybe look at this for a Powershell solution.

RPC Server errors on small script
I'm using the PSVirtualDesktop module, and the script itself is pretty simple at the moment. It just checks if the virtual desktop index has changed, and loads the taskbar xml with a matching name. It works on the first loop, but after that I get these three errors in sequence:

Also if you want to debloat your Windows, the best choice will be https://github.com/farag2/Sophia-Script-for-Windows, the largest PowerShell module for fine-tuning Windows on GitHub. It doesn't break anything in Windows unlike all other scripts.
