I manage my system via meta-packages, that is packages that are empty and use the depends array as a way to pull in the stuff you want to install on your system. For packages I'm not sure I'll keep, I use pacman as normal. To make a package permanent I add it to a meta-package, makepkg -si it, and then commit it. The commit messages can act as the journal you want, and then on any other system you are a few makepkg -si commands away from cloning your setup.
