Any program that can read a website image and select an image?
AutoHotkey can (I recommend Berban's FindClick function).

Open a program minimized to the system tray
In my limited experience with attempting system tray interaction, I resorted to using the mouse. I use Berban's FindClick function which wraps the native ImageSearch function.

Set Active Window to a Chrom Extension and Window Spy
I've had a similar problem with Chrome, but I couldn't use Selenium, Chrome.ahk or Acc.ahk because of work security. When all else fails, I use Berban's FindClick which is a wrapper for the native ImageSearch command that also has a built-in image capture function. It basically replaces blind clicks with using small (22x18 pixels) images to navigate by. This is very handy for web applications that can move and rearrange, but is obviously not as powerful as direct calls.

Can't get ImageSearch to work (windows 10 settings)
I got it working with a *10 variation, but my theme is dark and I'm using a wrapper function call FindClick by berban.

Loop within a loop?
There's an AHK script called chrome.ahk written by our very own /u/G33kDude that lets you interface with chrome from AHK and control it in a reliable manner. There's no chance of you missing a tab or a click or anything like that. Even if chrome wasn't an option, you could use a COM Object to talk to Internet Explorer and automate this task.
