New To Modding
Downloaded XY/ORAS/SM/USUM are identical to legit eShop copies except that they don't have a legit signature from Nintendo, but Luma3DS makes the code that checks signatures say it's legit, so nothing on the system can tell the difference. Transporter only works with BW/B2W2. By default it only works with physical copies since that's the only way Nintendo sold them, but you can make it work with ROMs using Dream Radar Cart Redirect. For DPPtHGSS, you can either use another DS and the Poke Transfer Lab in Unova to do the download play minigame to transfer them up from gen 4 to 5, after which you can use Transporter to get them into Bank. As far as I know, the gen 4 game still needs to be an actual authentic retail cartridge. Or if that's too much fuss, you can use PKSM to grab the Pokemon out of any generation game 1-7, plop them straight into SM/USUM, and then Bank can pick them up from 7 and move them to Home. This bypasses all need for Transporter, a legit gen 4 cart or another DS.

Is it possible to transfer Pokemon using Poke Transporter from DS ROMS to 3DS?
Transporter is only compatible with Black, White, Black 2 and White 2. It normally looks for authentic game carts in the slot, but if you want to use it with ROMs, you can use Dream Radar Cart Redirect, which comes as ips patch files that you use Luma's game patching feature to apply to Transporter. Remember to turn on game patching on Luma's config screen. Also note that Poke Transporter doesn't let you pick which Pokemon to transfer. It just grabs everything in box 1 and asks if you want to transport those or no. So make sure everything you want to move and nothing else is in box 1. It drops them in the separate "transfer" box in Bank, which is a dropoff zone. After using Transporter, you need to switch over to Bank and move them out of there and into a regular box before you can use Transporter again. BTW, Bank may not be very happy if the only Pokemon in it are in the transfer box and you don't have a gen 6-7 Pokemon game inserted/installed with a save progressed to where you get the dex. If it's being fussy, put a Wurmple or whatever in a box to make it happy.

Now that the 3DS shop is closed, is there a solution using Sky3DS to access Poke Transporter?
A side note: If you want to transport Pokemon from gen 5 or before and your gen 5 game is on an R4 or similar DS flashcart (or is a fake/reproduction cart from eBay), that won't work directly since Transporter only sees actual retail cartridges. There is a workaround though, you can move your ROM and sav into TwilightMenu++ on the CFW console, which plays DS games from the console's SD card. Then you can use Dream Radar Cart Redirect, which makes Dream Radar and Transporter both read sav files off the console SD instead of retail cartridges in the slot.

Yup, just paste the latest Luma boot.firm and boot.3dsx and you're ready for system update. Bank itself you can get from the eShop. If you have any plans to import Pokemon from gen 5 DS cartridges (or ROMs via Dream Radar Cart Redirect) or gen 1-2 VC games, be sure to pick up Poke Transporter. Since the eShop doesn't list it and you only see the button to open the eShop page to download it after you pay for a Bank subscription, you can either get it from hShop or use this tool to open the eShop page directly to get it.

DS games can be loaded on a 3DS via a program called TWiLightMenu. If you need help with installing and using it, make sure to read the available documentation. If after that you still need help, ask in more related subreddits, i.e. r/3dshomebrew or similar.

Explorers of time/dark/sky
If you've got a 3DS / DSi, there's also the option of using homebrew to play DS roms on it...then you're essentially playing PMD on native hardware! Look into TwiLight Menu++ (3DS will require loading custom firmware such as Luma3DS) if you're interested.
