Tmpfs Root - Do I want to persist the folder containing stamp-*.timer files to ensure my "persistent" timers run at next boot?
Yes, that's correct. That's one of the tricky things with tmpfs roots. I had to do it in my configuration too.

A Usable Desktop
To address the mouse travel in GNOME issue: you're right. What I did when I used GNOME 40 was a combination of hitting the super key to get to the exposé view, (hopefully that still works) and the hot edge extension which creates a more ergonomic way to reach it with the mouse. I had it installed declaratively with home-manager, but you can also do it manually.

config.h dwm
Long answer: Even if it's just a colorscheme change, you still need to recompile because that's how DWM works. I happened to do exactly that with dmenu (and probably DWM soon) yesterday. Build dwm.src to see what you're patching, run diff to get the patch and presto.

Single gpu kvm/qemu
To set up your VM, I would recommend libvirt, which serves as a graphical front-end to QEMU/KVM. I use it, I know other people use it and there are a lot of resources about setting up GPU VT-d on it out there. It's not significantly different under NixOS than it is under other distros. Here's how I declared it.
