You could use git-crypt on the flake.lock file to have it managed by Git but be opaque to anybody without the encryption keys.
I wondered about this when I first started using NixOS, but then I figured that if GOV.UK, my employer at the time, felt safe publishing their puppet config, then there's no reason I should be afraid to publish the configuration for my far-less-valuable systems.
