I worked on a pokemon red rom hack for a few weeks based on labender town syndrome. I was able to inject a new pokemon at a scripted point but things got pretty weird, especially around battle logic. I quickly ran into trouble with inadvertently overwriting used memory. There really wasn't a lot of unused bits on that gameboy cart or the gameboy's resources. There's no safety net to prevent you (or even inform you) of something you shouldn't be doing.
This was in Z80 assembly and based off of the (very awesome) pokered project.
