I've been fiddling with some ideas of a secure by default wrapper around Podman to solve this issue: https://github.com/jntesteves/contr — the idea is to run programs inside a container that only has access to $PWD. Any other access must be given explicitly. Full $HOME access is forbidden. I'm using it, it's pretty handy, but I have never advertised it because I'm not satisfied with permissions management yet.
That is pretty uncommon (Hell, dare I say, impossible). You should report this up, because I'm looking right now at the build file for BlackBox (on Flathub) and it uses the GNOME runtime 42, which does contains GTK4.
This is a great idea! After you say it, it becomes one of those things that makes us think, "how the hell did I make it this far without it!". I need it, now! I've just submitted a feature request: https://github.com/fedora-silverblue/issue-tracker/issues/309
