We have some AppArmor support, idk what's the state of that is though, because… my company uses AppArmor on NixOS interally, but we've sadly never gotten around to upstreaming that and idk how fit for upstream it would be. Our approach is to attach profiles to systemd services, which are are automatically generated, for the most part, as you said.
I use sops-nix for that. Secrets are stored encrypted in the store, and decrypted at runtime.
