https://github.com/ValveSoftware/SteamVR-for-Linux/issues/334 would be a big one, it prevents me completely from using my Valve Index on Linux for anything in Steam. There is a workaround in the thread which sort of works, but is still broken enough that I consider it unusable and just boot into Windows instead.
as for the problem with base station control, there's a couple of scripts for 1.0 (vive) and 2.0 (index) that seem to work reasonably well in my experience (albeit with some setup required)
