I don't have the steam deck, but I doubt FMD will work because Proton still has problems of not interpreting commands correctly for non-steam games which is necessary for it to work. FMD at the moment requires a lot of tweaking on Linux to work correctly but if Proton can't interpret the commands then it will certainly bork.
If you want to know whether something is likely to run on the Steam Deck and any tweaks it may need, check ProtonDB. The upshot is that Proton GE should do the trick.
Other than that, you could always make a .desktop file or manually write invoke Wine using the Flatpak version, as someone did manage to figure out how to work out using Steam ROM Manager with Flatpak version of emulators.
I've already notified the creator of cassowary as well about Gnome Boxes, so with hopes, we might have an easy integrated option for launching games on Windows VM.
