Bookmarks - I started using Floccus which synchronizes with my Nextcloud server. This has the bonus of working on multiple browsers, not just Chromium.

Extensions - Chromium has a policy system, meant for enterprise users, but it is great for this use case. I change settings I want through this, and you can also install extensions through them, here's my file /etc/chromium/policies/managed/chromium-c0rn3j.json for example
