There is no correct or wrong way. It’s just personal preference. Since Plex doesn’t care about those tags then there isn’t a way it needs to be done. I typically don’t do anything to the tags unless it involves subtitles. If you are on windows you can use this batch script to modify multiple files. Works great but test it first to see if it works for whatever you are looking to do.
But anyway, I did found a way to be able to change every file I have in Plex back to "und" if I wanted to, with just one click of a button, and without remuxing: jmkvproperedit
