Need help with a non-model organism, de novo genome assembly/annotation question. Having trouble searching for solutions.
Sequence based analysis - some of the other suggestions are good, but genome graphs are still hard to interpret, especially at the chromosome/assembly scale. I recently came across SyRi which is great alternative and the visuals are nice. It relies on all pairwise mappings between your assemblies to build up a graph. I'd use minimap2 for mappings rather than mummer as it's waaaay faster.

QC - BUSCO - run BUSCOs on all your assemblies! Make sure you see if any are strange results (eg high duplication in some) that you can try and address this before proceeding. You can run Buscomp to easily pull together different BUSCOs.
