Is any active development going on for steam Deck?
I should mention the Flatpak version is NOT maintained by the actual developers, those builds DO use the official source code but are compiled and uploaded by a different group of people: https://github.com/flathub/org.DolphinEmu.dolphin-emu/graphs/contributors

Metroid Prime with the WideScreen Visor hack and updated HD textures
Any chance we could get a Flatpak? Somebody's done all of the work for Dolphin already, so it should be a pretty easy port: https://github.com/flathub/org.DolphinEmu.dolphin-emu Whether this is a discussion for here or at shiiion/dolphin I'm not sure.

Can anyone tell me why lrpcs 2 crashes on linux
I think LRPCS never worked on Linux, neither through Flatpak nor AppImage. I tested it around when the core was released and it's the same as now, the core just crashes. An issue was opened in the Flatpak repository, but it was closed without any solution being found (link here).

Emulation on Linux
Personally, I think controller support is better outside of Steam, and so I prefer to install all my emulators from Flathub instead. Here's RetroArch on Flathub, it's an official package and very well maintained.

Retroarch won't run
I think you should open an issue in the flathub / org.libretro.RetroArch repository on GitHub, I think the flatpak version is not directly maintained by the RetroArch team (but I'm not sure).

Packaging cmake projects with vcpkg using flatpak
You should prefer to build from source whenever possible. You can add as many modules as you want, and for most open-source libraries, just pointing to the git repository should be enough, you can easily get them built and installed with minimal configuration. To show how simple it can be, here's a random example of a module for building libpng from source: https://github.com/flathub/org.libretro.RetroArch/blob/master/libpng/libpng-1.6.35.json
