Maybe Linter is something for you. I use it to add/remove frontmatter.

There’s a linter plugin for Obsidian, too.
Do you start each note with a header that has the same name as the file?
1 project | reddit.com/r/ObsidianMD | 31 Dec 2021
I use https://github.com/platers/obsidian-linter, which can add the current file name as a header. I create a new file, press CTRL+S or CMD+S to trigger it, and everything is already in place.
easily track when files were created or modified?

You can use the frontmatter for this. I like the Linter plugin bc it can easily create and update that for you. As for linking to the calendar, there are a few ways to achieve that. You could probably use DataView with the frontmatter mentioned above, but I am not as familiar with that. I just the Calendar + Periodic Notes plugins to create daily notes using a template, which includes this:

You can use a combination of the Daily Notes and Dataview to create a reading log for each day. On each daily note, you can format each log like this:

I thought I could share it with you, so if you are interested you can use it for your own vault. It only works with the dataview-plugin which you can find here: https://github.com/blacksmithgu/obsidian-dataview
What do you use to design a new piece of software?

Another advocate for Obsidian here. You can use it for base notes, embed other pieces of content as suitable to your domain, link and visualise these via a DAG with the in-built graph view and extend from there with extensions like https://github.com/blacksmithgu/obsidian-dataview if you need. The tool can be as simple or complex as your project requires.
Is there a way to make dataview links count as linked mentions?

Here's a relevant thread on the plugin creator's github repository: https://github.com/blacksmithgu/obsidian-dataview/issues/42
Adding features/columns to Joplin notes?

Someone pointed out over in /r/PKMS that Obsidian with Dataview provides the exact functionality for which I'm looking.
Anyone use personal NoSQL database as PKMS?

Take a look at Obsidian with Dataview. You get all of the benefits of plain text (Markdown) files on disk, plus a lot of flexibility in adding some structured, queryable data to those notes. There are Obsidian themes that let you add other views (e.g. cards) on top of dataview.
