Choosing Apollo as the name of the software, of course haha.

Tool for working on gene models
You could always utilize Apollo (https://github.com/GMOD/Apollo) if you are able to set it up. Essentially you utilize evidence tracks (previous annotations, predicted genes, mRNA-seq data) to generate a single annotation track that can be exported as a gff3.
