You can also use a software tool on your computer to create .chd files that contain both the .bin and .cue in a single file chd, if you’d rather do that. Here’s a tool to make your bin/cue files into CHD files.

First off, if you're not keeping the multi-bin format, you'll want to convert your bin/cue files into CHD archives to significantly reduce the clutter and the disk space of these images. Use chdman (included with each release of MAME) with its batch scripts to do so, or use namDHC if you need some more advanced options for your conversion.

There's also a visual frontend for chdman called namDHC that's helpful; it can do things like create individual folders for each CHD file you're processing, among other things. There's a github for that utility.
