Reimplementing dynamic economy
I'm fairly sure these issues are at least partially intentional in order to give the player room to expand quickly. As for your own implementation, I strongly recommend reading the excellent Emergent Economies for Role Playing Games which also has an open-source implementation in bazaarBot.

How can you simulate price/exchange according to supply and demand on a computer? Have there been any research papers or code doing so?
The most promising thing I found was this paper titled "Emergent Economies for Role Playing Games" that tries to simulate a market of different goods with a variety of different buyers and sellers with their own professions with different needs. I found two rudimentary implementations of this paper, bazaarBot by /u/larsiusprime and EconSim by /u/omikun. Both of these implementations wanted to expand further than the simple five commodity economy with a handful of professions by adding in the affect of taxes, banks, trade, investment, currencies, and the likes, but it seems that none of them really updated beyond that.
- Any examples of the Doran - Parberry Agent Based approach?
