If you don't want to do that, you can install a plug in called World Forge that can reset your reputation. Resetting your rep with various factions is not super intuitive, though; you have to go into the "Missions" section on the main special planet World Forge creates (the plug in creates multiple special planets and systems in an out of the way spot so it doesn't mess up your main map) then select "reset rep with X" faction.
