Improved Default Hud Problem
If you want to keep the HUD like vanilla TF2 I’d suggest this (you’re gonna have to replace Improved Default Hud since this fixes and improves TF2’s vanilla HUD): https://github.com/CriticalFlaw/TF2-HUD-Fix

How can I disable this warning when downloading .exe and .jar files?
If all your installers are .msi or are in a .zip or some other installer or archive format it doesn't trigger. To see it here is the last executable .exe I downloaded (It is the launcher and updater for the TF2 Community Driven launchers and servers that are updating game content where Valve isn't) https://github.com/CreatorsTF/Creators.TF-Community-Launcher/releases/download/0.3.0/Creators.TF-Launcher-Setup-0.3.0.exe
