You could always utilize Apollo (https://github.com/GMOD/Apollo) if you are able to set it up. Essentially you utilize evidence tracks (previous annotations, predicted genes, mRNA-seq data) to generate a single annotation track that can be exported as a gff3.

I think I've found exactly what I was looking for - IceScrum. Incorporates all the Scrum fundamentals like story points and value, does the planning in sprints, and provides a bunch of analytics like burndown charts, velocity, and cumulative flow.
