Can I build and use a Keebio Iris without the "Middle Layer"?
Correct, middle layer is just for looks and providing some protection to the internals. It is not necessary to build the keyboard. They can be printed pretty easily. You can find the files here

The thing I am bit confused about is on the github site it says something about resizing and states:

The Iris case files are here you can get case plates cut from a variety of materials at companies like laserboost, or ponoko. You'll want 1.4 or 1.5mm thick material for switches to click well, but if you're soldering to a PCB it doesn't matter nearly as much.
