I finally tweaked my MK3's firmware, so easy! I followed these instructions on compiling with Arduino and exporting a new hex file, updating the printer with the OctoPrint plugin.

As far as I can tell, the baud rate of 115200 is hardcoded in Marlin's Configuration.h https://github.com/prusa3d/Prusa-Firmware/blob/4728bf218263376e4bac5e57d96f68765dda8fba/Firmware/Configuration.h#L81 . So to use a higher baud rate, no matter if through a physical serial connection or the USB CDC, we would have to use a custom Marlin anyways.

Anyone have a comprehensive guide on editing the i3-MK3S' firmware? Doing some tinkering and trying to convert the MK3S into a hydrogel extruder. I've seen documentation for how to do it with an MK2S, but for some reason the MK3S isn't accepting my customized firmware.

Reading the source code https://github.com/prusa3d/Prusa-Firmware/blob/b71f1be37a77dc3f62d3272bc60cef5707a0d0e6/Firmware/fsensor.cpp#L625 , it seems like the intention is that when FINDA detects runout, it tries to wriggle the filament around a bit to recover of spurious readings, but then it should inject a M600 filament change command.
I created a new OctoPrint plugin and firmware mod to automatically pack/compress g-code over the serial connection, improving data throughput by a ratio of 1.64! There is virtually no overhead on the firmware side!
