I have a question. This is a polybar only related problem or is a setup, DE, distro problem? Because i saw your post, i think, eyyy i wanna try this, but first i test my setup, i use arch linux, with bspwm. I test firefox, normal page like archlinux.org and youtube playing a video, then i make my focused window full screen i arch page, then i full screen the youtube video. Then i test a proton app like whatsapp-nativifier and a gtk app like thunar and in all tests i dont saw the bug or error you describe, everything works like must be.
