I manually convert epubs to azw3 in Calibre and use a command line tool (mobimeta from libmobi ) to directly edit the azw3 file's metadata to make the ASIN the same as the Kindle version of the book. Then I use Calibre to transfer the book, and it doesn't lose its cover. Though my PW might replace the cover with one from the Kindle store, it won't strip covers.
