In order to renew the certificate, one must temporarily disable reverse proxy by removing the additional config file from the conf folder and restarting Apache, then reverse the procedure. It is worth mentioning that Traefic (which is a reverse proxy specifically built to work with Docker containers) has no issue renewing certs. So in this sense at least, running Docker images over a ServerAvatar vhost is a cludge.
