Looks like in vim-commentary issues there is some solution but didn't check it: https://github.com/tpope/vim-commentary/issues/68
As I understand it, the commentstring changes depending on context (Where you are in the file), I haven't tested this, but https://github.com/suy/vim-context-commentstring promises to fix that.
