I used Rajkosto's(0.0.8) build at first and at the end of the game, because of crashes at the same boss fight, I had to transfer to Illusion's build and use Cheat engine to finish the fight faster. It also depends on settings. If you didn't already, right click on MGS4 in the emulator and choose "create custom configuration"(note that changing the standard settings of the emulator itself is a bad idea). It's also a good idea to update the game.
