On my laptops, I use pass otp, where the OTP data is PGP encrypted and I use a yubikey for storing the PGP private key. On the mobile I use AndOTP (and investigating Aegis) for some keys, where the storage is encrypted as well (even though, probably not as strong as with PGP). There is also the Yubikey Authenticator, where the OTP keys are stored on a yubikey, where the key must be present to get codes.
