UPDATE: I successfully migrated (shamelessly copied) my configuration.nix and hardware-configuration.nix into flake.nix. Thanks a lot once more! Now I trully have just one and one only file that defines my whole system, just the way I wanted. One more example that deffinitely reassured me how it should be done is here. Cheers!
Some files in /etc (like saved networks) will still not be managed by NixOS, if you want to have full control over them use Impermanence
