QOwnNotes is a plain-text file notepad and todo-list manager with Markdown support and Nextcloud / ownCloud integration.
Try Joplin, it saves your notes locally as markdown, has optional cloud syncing if you want it (you can use many different providers) and has a handy web extension that allows you to save web pages as markdown, so you can organise them as you like.
I'm going to give a vote for Zim which is great with URLS and any kind of wiki-based grouping. Has markdown and works perfectly well offline.
