I'm not familiar with Plotly, but their site says it's built on top of a JavaScript library. In my experience, these libraries handle all the hard work of generating the charts (using SVG or Canvas) and just require to be fed with raw data in some specific JSON structure. There examples (e.g. pie charts) use JavaScript arrays and objects but it's trivial to obtain them from JSON, and it's trivial to generate JSON from PHP.
