I'm using org-roam to keep my notes, which generally works well for me. There's one thing I am missing and I'm wondering if I just overlooked it, or whether it simply doesn't exist.
-
What about org-brain. I've used it a couple of years ago, could be of interest.

Project mention: how to search for all .org files in a directory structure that have a specific tag in a directory structure? | /r/orgmode | 2023-12-07I don't know about pure org, but you could try org-ql. Check org-ql-find-in-org-directory.

sure, it's a little personal but i just made the repo public, here you go:
Basically it's very badly written elisp code that populates the same org file with metadata like week number etc. and then I have a custom hugo layout for writing out the weeks into posts.
All of this is tied together by https://github.com/kaushalmodi/ox-hugo

Project mention: Is orgmode really that much better than an equivalent workflow using vim + other tools? | /r/orgmode | 2023-05-29
Also, I sometimes use flashcards, they really help me to remember the material. I am creating flashcards using a package called anki-edior. My flashcards are my notes. I don't need to go somewhere else to search through my flashcards.

In addition to org-roam, I would recommend checking out https://github.com/org-roam/org-roam-bibtex for attaching notes to specific papers that are indexed by an application like Zotero. Some good tutorials for it are here: https://rgoswami.me/posts/org-note-workflow/ and https://blog.jethro.dev/posts/how_to_take_smart_notes_org/ and https://emacsconf.org/2020/talks/17/ . Since current org-roam (post-v2) uses the normal org-mode "id" form, you can make any "headline" into an roam-registered node. You could then split your long derivations into different headlines, where the body of the headline or descriptive text could refer to prior nodes, but any latex is inserted using org latex blocks https://orgmode.org/worg/org-contrib/babel/languages/ob-doc-LaTeX.html . You've maybe already considered this (and I wouldn't be surprised if local references were easier to do in straight latex), but org-roam-bibtex is really nice for interfacing with your citation system for other papers.

I’ve previously used https://github.com/alphapapa/org-rifle but it relies on Helm, which I don’t use anymore.

Inspired by Nicolas Rougier's mu4e-dashboard, I tried to create a similar dasboard for my org-agenda. The links in the dashboard open an agenda search window in the middle window, which by default shows a weekly agenda. This combined with the side window on the right (mostly taken from Rougier's task agenda) makes for a rather nice setup, I believe.

Project mention: I left Emacs and Org-Mode 8 months ago and switched to more modern note-taking tools. But yesterday I came back to it, and now I feel at home. | /r/emacs | 2023-04-15

I use it as a Jupyter Notebook replacement. Or at least I use it produce an org version of the notebook that I then export to ipynb when it is ready. It works well but it does have the issue of blocking when the code block takes time to complete the execution. But even this can be fixed with: https://github.com/astahlman/ob-async
