MissionControl question(xbox series S|X)
Mission Control is only for Bluetooth devices. You can try https://github.com/cathery/sys-con for cabled controllers, but it's a bit of hit or miss

USb controller on switch atmosphere
Sys Con is what you’re looking for, you can use this and Mission Control simultaneously.

MissionControl v0.9.1 released
Only wireless controllers are supported for the time being. You can use sys-con for wired controllers, but it seems to be unmaintained and I can't say whether it works on the latest firmwares.

Advice for using 360 controller on switch?
I think that this one should do the job: https://github.com/cathery/sys-con - seems to have xbox 360 support
- .NRO application - USB joysticks! - please help!

Is there any hombrew app besides missioncontrol that allows you to use xbox seires x controllers?
Not with Bluetooth unfortunately. If you don't mind wired though, you can use sys-con, but it might take several tries to connect the controller.

Button Remapping on non-official controllers
Maybe sys-con but only if your controller is USB and compatible. https://github.com/cathery/sys-con

Is it possible to use an actual N64 controller on Switch.
Not sure if it'll work, but... it's worth trying https://github.com/cathery/sys-con if you can grab an N64 to USB adapter off Amazon. Sadly, Mission Control doesn't support USB yet. If you had an N64 to Bluetooth adapter that might work with Mission Control too, but AFAIK they only sell the reverse thing (bluetooth receivers you plug into your n64 to use a modern controller).

Xbox Gaming on Switch because why not!

For gamepad control it looks like there is a program to do just that here .

What’s the best way to multiple inputs to a single pushbutton?
I have an unused 24mm button on my stick, and I’d like to be able to assign to it two (or more) inputs so it can be used with AntiMicroX for some other function (i.e. 'Select+R3' would press F12, which is bound to 'Reset' in Retroarch). I originally planned for this button to be used for Turbo, but I changed my mind once I realized how many possibilities there are with AntiMicroX. Like the button could run shell scripts or some win32 executable, which is pretty neat.

Playing Flash Games With a Controller
Like the other person said, Flash has no native support for that. Even games with controller support in mind (Like Super Mario Crossover) tell you to install programs for using controllers, so yeah, you would have to use an external program to accomplish this. I personally would advocate using AntiMicro which is available for free, just install and assign controller buttons to emulate key presses.
