Since you want a drop-in replacement for Overleaf I would recommend cloning Overleaf and following these instructions to get it running locally. Then enable Git in your overleaf Overleaf for version control.

I just remembered there is OverLeaf, which is a web based tool which provides a split view code and compiled version (not dynamic like Lyx). While I haven't done this myself, you can also install it locally overleaf

I'd like to suggest Overleaf again since it seems to be exactly what you need. If you don't want to pay for more than one collaborator, you can actually host it yourself. You can add users and administrators as you like (you can also add an SMTP server to allow sending email invitations to collaborators).

Some of my collaborators use Overleaf with the git bridge to interact with our version-controlled drafts. The git bridge is broken, and overwrites git filemodes, erasing executable bits without the user's request; even on files that the Overleaf user doesn't touch. This breaks scripts that we need to produce figures. Every time we have a new paper to work on we have a problem.
It drives me crazy. Overleaf claims that this would require a nontrivial overhaul of their software, which I find hard to believe. But their code is complicated enough that I can't just look at it and find the fix.

If you really had to, say for a temporary copy paste onto a different device, I recommend Standard Notes. It's an open source, end-to-end encrypted note service that worked really well for me.

You can sign into another app, such as the web app, to ensure that the changes you've made have been synced. Sort your notes by Date Modified (on each client), inspect the tags pane, check the Archived & Trash folders, and compare the contents in the web app with the other apps that you are using.

We currently don't have a portable app and do not have any near-term plans for working on one. The app that you've linked to is not official and appears to be using an older version of the desktop app. For what it's worth, you can use the web app if you have an account. 🙂

Good news: we may have finally discovered the cause of this. It's a very rare race condition, which is why it was so hard to replicate, and didn't occur for a lot of people. Fix here. Will be deployed sometime this week. A fix for mobile is also in the works. Thanks for reporting this!
