Two questions.
I use swaywm exclusively so I simply put export in .zshrc but for your case, you can run sway together with exporting environment variables via script. Similar to this one: https://github.com/naibaf0/dotfiles/blob/master/bin/sway-run

Do you use emacs GUI, terminal, or both?
I use persp-mode and some a bit of custom code (found here) for this type of thing rather than needing multiple emacs instances.
