How to Persist Web App Data in the User File System?
I use https://excalidraw.com a lot. It saves and load drawings from disk. Not sure if the same api behind.
Web apps accessing file systems are real. Excalidraw (https://excalidraw.com/) is an excellent example out there right now.

Any good graphing ipad apps you all recommend for laying out a website?
Not sure if it fits, but have you tried excalidraw? It's web based, so device doesn't really matter, and it have some libraries of elements that you can add as a library, like Lo-Fi Wireframing Kit. You can also create your own libraries and use them.

Looking for a free software for Game Design Diagrams
There's a lot of good ones. Miro and Milanote are great for project wide boards, they can hold all of your documentation, but if you're looking for something "quick and dirty" diagrams.net is pretty good, but I also love the sketchiness of excalidraw
